i was wondering which ecu would be best to use, because i'm confuse with the auto and manual ecu. do you have to use the auto harness with a auto ecu? or can u use a auto harness and a manual ecu?

Its is better if you stay "same-same", less head ache IMO. Auto ECU, auto harness, auto engine. all from the same swap is ideal.
The same goes for a manual ECU, harness, Engine.

i understand that part, but i don't understand why the auto ecu throw the auto transmission codes so why can't you just use a manual ecu to stop all that on a auto harness with a manual tranny? like for b series swap you can't use a auto ecu to run on a manual car it would lag

J series Auto ECU use 4 plugs
Manual ECU uses 3 plugs

Not even close to the same wire set up within the different plugs.
