Ok so I have been doin sum reading and a lot of searching and haven't found a straight awnser on this. I kno everyone says use the ecu and harness that matches ur motor, if its auto use auto manual use manual. But if you build a motor with say j35a4 block and J32a2 head wat ecu and harness would u use? And I see a lot of ppl on v6performance.net are using the AEM F/IC but on the website they don't show one compatible with the motor/ecu for the J series motor does anyone kno which one they are using or wat product number we could use.

if im not mistaking they using the universal computer that aem make but for an exact answer ask Don at the rpm system on the vendors threat of just pm him with your questions and concerns

Are u talkin about a complete stand alone ems? Or about a universal FIC? Because whe I was on aem's website I only saw universal ems systems

So say i find a J32a2 longblock with automatic engine haress and ecu. It will work fine with a 6 speed manual trans? Im still in the process of learning about the swap and whats all needed.
Is there a thread i missed that has a parts list?

yes that is correct
and there are threads that have everything anybdy needs to know about doing this swap all thoughout the website it just takes some time to find all the info

Automatic motors need the corresponding Manual motor counterparts in order to work as a 6spd setup, unless of course you wire it up to be in drive all the time.
